I have a geometry of a rat heart with both the left and right ventricles. The problem I am facing is that of implementing boundary conditions and meshing the geometry. The surfaces that I select on one face result in the unintended selection of the outer surfaces is there any way of ensuring that only the top surfaces are selected its almost as if the model is transparent. The is another problem with the actual model in that there are about 14000 surfaces, collapsing the model has led to fewer surfaces around 5000 but then the meshing function does not work in that instance causing gid to close. I would greatly appreciate any help with these issues as I am nearing my thesis submission date.

About the selection, it is not possible to select only the visible parts of the selection box, all entities inside the box are selected as you said,
you must select entities carefully (separate in layers can aid the selection)

About the collapse only small tolerances must be used, else the surfaces can be distorted and become impossible to be meshed.
Probably do you have a geometry that is like a mesh of triangles, not?
Maybe the tool Geometry-Edit-Rebuild surface from boundary,
and select all surfaces (all wrong surfaces that can't be meshed at least) fix your problem.

Whitout have a look to your model I can't said more.
